In a scholastic interview with JK, somebody asked:
"What position did James play for the Gryffindor Quidditch team?", JK replied "James played chaser". I know its not conclusive, but it does give the strong impression that they were in Gryffindor. The doubt still remains though

Actually that quote only states that James played chaser. She doesn't actually say that James was in Gryffindor. You know how JKR is with sharing information and twisting plots on minute details. :D

JKR has frequently used the theme of "its not what you are born but what decisions you make you who you are", so just because he has the lineage of Slytherins doesn't make him one.

The view that the Marauders could be Slytherins is an interesting one. Another point is that if not, why was Peter Pettigrew put into Gryffindor with Sirius and James when the Hat should have seen that he was a coward?

Perhaps the sorting hat saw that he may redeem himself at a crucial time?

Peter Petrigrew seems very cowardly right now. But there are two more installments of the HP books in the future in which Petigrew may change. Harry did spare his life, and this will be a key moment later on, where perhaps Peter's reason for being in Gryffindor will show.
