As I was reading this thread many bits of my own theory were mentioned. I have nothing new to say, I'm just putting the pieces together for you. (I hope)

The hat belonged to Godric Gryffindor. He wore that hat. It is clearly stated in the song that ALL the founders put some brains in it. it is my opinion that the spirits or minds of the four founders live on in the hat. McGonaggall tells us that Slytherin got into a dispute with the other three and Gtyffindor was especially opposed to Slytherin. We have a 3 against 1 situation. Therefore the three spirits dominate the spirit of Slytherin within the hat. We know that Voldie is the Heir of Slytherin and the hat certainly knows this because it sorted Voldie over 50 years ago. Since the spirits of Huffle, Raven, and Gryff dominate the hat it would be normal that the hat is in league with those fighting Voldemort (Dumbledore etc.)
It has also been speculated that Dumbledore is Gryffindor's Heir which backs this theory even more. Gryffindor may have magically placed his sword in his hat so that those fighting the Heir of Slytherin may use it at need. Dumbledore being Gryffindor's Heir may have known this and arranged it so that Fawkes would instantly bring the hat to himself or anyone showing loyalty to Dumbledore.As far as we know Godric may have endowed more hidden powers and secrets to the hat than we know of right now.

Illuvatar (or shall i call you Eru ) your theories are intriguing. I've never thought about it before but it makes perfect sense that the Hat would know that Voldy was Slytherin's heir. Up until now I thought that dumbledore kept close tabs on Tom Riddle because he was adept in leglimency and so knew what Tom was up to. But perhaps it was because the hat told him about Tom.
If I had a hat with a 1000 years worth of wisdom, that had been given brains of the 4 greatest wizards of that time, that's what I'd be taking advice from!! Maybe because the hat has seen inside of Tom Riddle's head, it knows what Voldy is likely to do, not to mention all of the dark wizards that went to hogwarts in the past. The hat could be a master tactician for the Order.

I like to think of the hat as keeping a balance in the school to the secret chamber of Slytheryn.

The chamber is filled with the 'bad' power of Salazaar and the hat is filled with the 'good' power of Godric. They have fought against each other with Tom Riddle and Harry Potter.

Perhaps they will fight each other again
