Well, I see your point, but I don't think P/SS really can be used in this situation.
1. We don't know exactly when Voldemort took over Quirrell physically. For a while, apparently, he was with Quirrell, but not sprouting out of the back of his head.
2. Because P/SS was well before the return of Voldemort, it is completely understandable, no matter what side you're on, that Snape would honestly try to keep someone from stealing the stone. I believe Snape, at the time, believed that Quirrell was trying to steal the stone for himself, not trying to get it for Voldemort, so anything done on Snape's part to stop Quirrell was justified (although annoying), even to Voldemort's eyes.
3. Before Voldemort's powers grew in GoF, all the Death Eaters who managed to stay out of Azkaban kept up their ruse. What's the point of being servants of the Dark Lord if the Dark Lord is nothing but some shapeless evil vapor, or in some weird body? Voldemort must have realized this, and while it most likely annoyed and angered him, Snape's behavior in P/SS can't be taken by Voldemort that he is truly not a Death Eater anymore.
